Ways to make an NPC that appears human be an M.D.C. creature
I have an NPC in an upcoming game that doesn't wear armor (says its too uncomfortable) and gets away with it for a while(when he gets shot at he is always missed, likely by dodging). This should get the PCs to thinking he is some kind of MDC creature but won't know what kind. Then, they are betrayed by another NPC who puts a pistol (a Naruni one at that) to his head and shoots while he was trying to speak to the entire group.
He goes down but after a couple melees he gets right back up, dusts himself off and joins the PCs as they fight the traitor and her henchmen.
Or hopefully it goes down like that. We'll see.
My question to you is what way should I use to make him M.D.C.?
This is all the ways I have thought of:
Be a Demi-god or Godling
Be a superhuman (as in Heroes unlimited super)
Be a native from the Wormwood world
Be a Dreamer from the Mercenaries book
Be a Tattooed Man
Be a Mega-Juicer, Dragon Juicer or an Ultra-Crazy (not crazy about these three especially)
So what ways am I missing? I'm sure you guys can think of ones I missed. Ways that allow for him being an Operator are preferable.

Of your options that would allow him to be an Operator, other than what you wrote, the only ones I can think of that would work are the following:
He could have Cyber-Armor, or a Mo-Fuqian (Basically a more powerful, biological version of a Cyber-Armor from The Geofront).
He could be wearing armored clothing.
He could be a Naga-Spawn.
He could be an Altess.
He could be empowered by the Book of Heroes.
He could be a Chiang Ku Dragon.
He could have a spell cast on him that has been made permanent.
The following options wouldn't ordinarily work for a player than planned on being an Operator, but if it is an NPC you can break the rules if necessary:
He could be a human-looking Full-Conversion Borg.
He could be a Bio-Borg (as long as he didn't receive any alterations that would make him seem inhuman).
He could be a Sea Titan.
He could be a Mystic Kuznya, Cold-Blooded, Lord Magus, Cosmo-Knight, or any number of other O.C.C.s that make one M.D.C. (sorry, far too many to list).

You can make him a Greater Norse Giant (CB2, p. 163) with Change Size at Will as one of his 3 powers.

This is great! Thanks! I am not familiar with Norse Giants however. Are they in the pantheon's conversion book?

A Nightbane who's Morphus that looks human, but only MDC while in their morphus.

There’s a Native American class in Spirit West that’s MDC. The Spirit Warrior, if memory serves.

There is the Were-Person option. While not technically MDC, they are effectively MDC.
Rifts: RCB1 & RCB3: DC.
PF: Monster& Animals.
sidenote: yes there are WP for in Rifters 4&5, but they are lesser CoM when compared to the normal PB were-people.

Things that come to mind with the Operator/Operator-like limitation in mind (and some might open up other sub-plots):
Robot RCC (SB1o/SB1r) using Transferred Intelligence (retains skills w/o necessarily changing class), would need to use cosmetics options to look human (book legal). A remote operated 'bot is also possible (MiO or WB5, Triax has Gargoyle imposter 'bots so it is not completely out of the question). A straight artificial intelligence is also possible here to.
Ecto-Traveler (SB3), they are similar to the TI-Bot, the ecto-plasmic body might require assistance to look fully human (ie disguise stuff)
Specific Bio-Wizard Sybmiotic Organisms (WB2, WB21) coupled with a human Operator. Ex. Absurr Life Node or a Chest Amalgamate. There are other Bio-Wizard options that might work, no need to necessarily go full Bio-Borg.
Cyber-Human (Bionics SB), basically a full conversion borg with features to pass for human. This option also has me thinking they could be a non-human MDC race, but with Cyber-implants to make them look human (off-hand which ones can take implants I don't know, the only ones that come to mind are the Vernulians in WB1o/WB30).
A few other options to consider might be:
-Force Fields (either tech or magic, several examples exist)
-protective auras, these are more limited to certain types of damage but if chosen properly might work for what you need (ex. Bursters or Psi-Stalkers becoming MDC).
-Gene Splicers subject (SB3, while not specified in book I don't see why they couldn't)
-Magical Mutation (off hand I don't know if there is a table for this, but Sea Titans and a few other races are believed to be magically generated mutants)
-Alien Intelligence Splinter Essence Fragment (D&G), though you'll have to build this one to be an Operator-like being (via powers)
